Is it a good idea to reward the students based on their academic improvement over time? Rewarding students extrinsically for their diligent, hard work that would otherwise go unnoticed.

Yes, it makes often sense to reward individual improvements , if such hidden achievement get a formal frame on that way. The value of extrinisic motivation might be discussed controversial. Honoring diligent hard work not noticed in any way else may eliminate some demotivating impact on students getting not enough positive amplification from formal sources.
In virtual learning environments (my business is adult vocational training), I like Mozilla's Open Badges system, Badges might be used different (depending on the age of your students)
You may issue badges as both personal motivators and formal testimonials of measurable achievements. Badges are part of most Learning Management Systems. For reading more, you will find a lot, if you search here for "Badge"
