At the moment, you can only check SafeAssign if you remembered to tick the box when setting up the assignment. If you forget and tick it after students have submitted, it doesn't submit them for checking. This is actually a good procedure because the students didn't agree to anything. However, in the case of an accident or where there is a universal institution policy requiring/allowing it, there really needs to be a way to push the assignments through for checking (without having to use direct submit or asking the student to re-submit). Basically, if you turn it on in the assignment settings there should be a prompt on any assignment submitted earlier to submit it for checking. Perhaps there could be a sysadmin option to allow this or not based on institution policy?
